UPDATE 2020-07-01: A newer plot of Rt is now included using 5 more days of testing data. Note the new mean Rt value of approximately 1.2. I’m hoping to write a blog post soon exploring the stability of this model.

Rt Live is a website giving daily Rt estimates for Covid-19 reproduction number for every state in the U.S. The authors of the site have made their model available on GitHub. I downloaded the daily testing data for San Diego County (link to pdf) and ran it through the Rt model to get a current estimate for San Diego County. The plot is above. The San Diego data and the model result can be found on my GitHub repository here.
